I was looking at cloudron to spin up a server with wallabag, but wanted to run a couple other apps as well that didn't have a prepackaged app. Any issues with installing additional apps in the command line and adding the appropriate nginx entries for them, without otherwise interfering with cloudron?

If you have a Dockerfile, you can package custom apps for deploying on Cloudron. No need to add/change nginx entries etc. Please see https://docs.cloudron.io/custom-apps/tutorial/
