So, I run 2 sub-domains on my server, let's call them cloudtron.mydomain and server.mydomain. They use /var/ww/cloudtron and /var/www/server and both are running apache2. Can I install cloudtron to /var/www/cloudtron during setup?

Hi, Cloudron will not work in such a shared environment. It is designed to integrated deep with the linux system and will take over the entire host. It further requires various daemons to run and thus it can't be served up like php scripts via apache anyways.

What you can do is install Cloudron anew, have it manage your domain, then migrate your 2 subdomains over to Cloudron apps.

Since they appear to be simple static websites, you can use the Surfer Cloudron app to copy over and serve those website files via the convenient app File Manager.

Check out the docs and play with the demo to get a feel for it.
