As I understand it the subscription is per server.
If so can you have a free (2 app) server and another server where you are paying a subscription? both managed under the same email/login to cloudron?

What you say is correct, you can have multiple Cloudrons bound to the same cloudron.io account and those Cloudrons may have different subscription states.
