I have fixed the two issues. I think the underlying problem is unsolved though. It's unclear why deleted files are still in the backup but not in the integrity manifest. I think somehow the deleted files were not removed from the snapshot directory. The current code just ignores any errors during removal (issue 1), so it's hard to know what happenned in the past. Let's see if this code change surfaces the real issue.
