With Nextcloud updated to version 15 I wanted to give the social app a try. The user ID there looks like an email address (username@app-domain.cloudron-domain.tld) and therefore I also wanted to configure a matching mail domain/alias in Cloudron.

I thought I could work around this by setting up an additional domain in cloudron with the same domain name (with the type manual, main domain is setup as wildcard) as my Nextcloud is running as. While this worked for email Cloudron now seems to be confused about the domain and I cannot resolve it anymore.

Could it be a general idea to allow each app to also receive mail on its subdomain or even better declare some subdomains as an alias for the mail domain?

There are some addons provided for apps to send and in this case more importantly, to receive emails. https://cloudron.io/developer/addons/#recvmail (which is not enabled for the current nextcloud) This only supports a single inbox/address though. I guess what you are looking for is a way to match the app internal username (resulting in this email) with some other inbox?

yes, exactly (as long as you refer to the user in nextcloud by internal username).

Sending would not be required, only receiving (which should minimise the setup effort, since only a mx record is needed).
